The rrd files are the log files.
The old .log files are MRTG native data stores if you are not using RRDTool.
To kill spikes from .rrd files you can use a similar method as with .log files. There is a killspike utility distributed with RRDTool that can achieve this - usually, you export to XML, edit the XML, then import the XML back to recreate the rrd file.
