routers.cgi*Options[summarygraphname]: active

This will suppress the graphs with all zero data from the summary page. This also works for userdefined graphs as well as userdefined summaries.

The doc/MRTG_INFO documentation file give more details on syntax.

You cant hide items from the Targets menu on this criteria, though. However you could hide ALL the interfaces, and then rely on a custom summary page to provide you with the list.
